On the Old-gen console version Old-gen console version and Nintendo 3DSNintendo 3DS version version, the Ninja set is merely a vanity set and provides no bonuses or defense.

On the Nintendo 3DSNintendo 3DS version version, the Ninja set has throwing weapon bonuses listed in its stats, but it does not provide those bonuses, and throwing damage is not a separate damage type in this version. Pieces of the Ninja set can also be acquired from Lepus, but with only a 3% chance.
